管理以找出可能的解决方案。提供的示例序列的对齐导致不应存在的长末端/末端间隙。 使用localpair,lexp和lop更改MAFFT对齐算法没有效果(导致我很多混乱)。但是,我注意到每个输入序列反转时对齐输出的差异。奇怪的是,我能够消除末端/末端缺口的唯一方法是将lop(空位开放罚分)设置为相对于lexp(空位延伸罚分)的较小量。我怀疑我的解决方案是利基,可能不适用于其他类似的终端缺口。更改对齐设置也可能会降低最佳对齐。

展望未来,我计划使用自动化流程将共有序列的比对运行到原始序列。如果我通过对齐输出(特别是端子间隙)检测到不规则,我将尝试反转输入序列并应用自定义对齐设置。我想如果这不是一个一致的解决方案,我会想出一种直接优化对齐输出的方法。

对于任何好奇的人,我使用的是lexp值-1.5和lop值0.5(现在包含在我的示例代码中的散列行中)。
