重新安装MySQL可能会解决问题。

yum remove -y mysql mysql-server
rm -rf /var/lib/mysql/
yum install mysql mysql-server
service mysqld start

正如你所说，mysql 5.1被删除并安装了新的mysql版本。问题似乎在my.cnf文件中。检查innodb相关参数。可能my.cnf文件仍然有MySQL 5.1参数。
